Need more information. Do you have a Heat Pump? If so what type of emergency heat does it use? Electric coil, Gas furnace, Hot water coil?
Heat pumps by nature do not produce the HOT air found on gas fired furnaces and other types of heat systems. But if the air temps are not being delivered properly from the heat pump, @90 degrees or so. The gas charge in the system may be low.

Does the unit have electric back up heat? are any of the vents closed? are some of the ducts blocked? or disconnected? is the new unit larger or smaller then the old unit? what type of heat pump is it? well? Geothermal? what area of the country do you live in? and what is the balance point of the unit you have? plenty of factors to look at.

For what ever reason Mike, this person was also posting this question somewhere else on the site. He got the answer to his question. It turned out he had a heat pump and it was low on charge.
